You can try youtube-dl command in the terminal. Youtube-dl is a command-line program that downloads videos from the YouTube video-sharing website. It can also download subtitles, track information and other metadata. Subtitles can be downloaded from either the main page in the description of the video or in the subtitles tab at the bottom of the page. (Subtitles are made available before videos, just like with most other video sites)So - 1) use mkvtoolnix to attach the subtitles to the mkv file, then 2) try ytdl (or other online tools) to add them to the mkv files.
